In the 24th century, most of these defenses are automatic; any help the engineering crew can give is mainly in seeing what less critical systems can be turned to aid the defense.
Effective use of these defenses may actually cause the enemy to back away entirely and seek some weaker target. Qa'pla!

Note that there may be many programs worthy of mention here, but this page will only mention those which are under free license and usable by at minimum the BSD and Linux platforms. Some Borg and Mac links may be provided.
=Open SSH
Those OpenBSD folk know that the first step to guarding your security is to not let the enemy get your vessel's command codes. Don't let them board surreptitiously; make them have to at least come to battle.

Standard subspace transmissions can be snatched out of the ether far too easily. Do you want your private letters to be truly private? Then GPG (or compatible PGP, Pretty Good Privacy) is what you need. It can also be handy to authenticate who you are... so your messages carry the correct strength of authority.
-Deflectors
The natives call these "packet filters" or "firewalls" and they're only a part of good defenses. Still, a warrior without them may as well hand an extra blade to his enemies. A poorly designed deflector is an open gate during times of siege, so read well.
 
OpenBSD 3.x PF
NetBSD uses ipfilters; they have a large list of resources.
FreeBSD IPFW
 
The Linux folk have their own sorts of deflectors. They keep changing them, hoping to improve. The current variant is called netfilter (see also LinuxGuruz netfilter resources) or iptables, and an older but still popular interface is called ipchains.
